In levels with multiple floors, don't use conveyor belts for everything. Gravity chutes are faster and don't require power, but you must ensure the box lands on a 'Cushion Tile' or it will break.
Color-coded boxes must go to matching exits. Place a 'Splitter' three tiles before the exit to give the sensor enough time to toggle the path for the correct box.
